There are a surprising number. The UP list is of their connections. BNSF used to have a similar list but it now requires a customer login to get access.

Class III would be shortlines, but there's a wide variety ranging from interstate regionals like CORP and AZCA (the latter not on the list for some reason) to short spurs that are largely for one industry like West Isle. And for some reason NWP isn't on their list either - perhaps because it's running on publicly owned tracks? The list also shows its age: no SMART.

If you want to go exploring, Caltrans has an ArcGIS webapp that can show all sorts of stuff. Here's the rail data: [caltrans.maps.arcgis.com]
